maybe this Fi is seeing a future eco, since the game got time travel in it, it's possible for someone to see bits of their future or vision of the future well come to you.

I think the general idea is that Fi sees Hyrule Warriors Link with the Master Sword which reminds her of Skyward Sword Link, thus making her remember the good times she had and smile.

Or I could be completely wrong. Who knows.
