He doesn't have that many clones, just a couple of them. The real one could make decisions, one clone deals with one batch of papers and the other clone a second batch. While all are in the same room, they can communicate in order to be on the same page in what to do about certain stuff. His shared memories shouldn't be a problem for him, he's kinda used to it by now with the insane training methods he's gone through, and he gets more time off.
To me, the shared memory strain is, while a canonical side-effect, merely a flimsy excuse at this point. If someone says that he can't because it is frowned upon, well he's Naruto, when has he really cared about that?
The way I see it, Kishimoto merely forgot that aspect just as he forgot to give his kids the Byakugan.
