When the helicopter was damaged Big Boss was shielded by a random soldier who lost his arm. The nobody was then brainwashed into believing he's Big Boss by Ocelot's patented "Make anybody into anybody else for the sake of a convoluted plot-twist" hypnosis.
So basically, Big Boss wasn't the greatest soldier in the world with magical soldier genes. Big Boss's genes, experience, and charisma don't matter- it turns out any random soldier can turn out to be just as good or even better than Big Boss. No, we don't learn anything about how Big Boss started Outer Heaven or Zanzibar Land. Yes, Hideo Kojima thought this was a good way to end the series.

Well you see the thing is it was. You learn how he could be running Outer Heaven and Foxhound at the same time, how he could keep building his already large legend while in hiding and that he couldn't do it on his own. Every solider who swore loyalty to him was just as important in pulling it off.
