My best guess is from their historical counter-parts: Atago was a top-heavy cruiser, & ryuujou was a carrier, thus the flat top

Well Ryuujou was one of the few flat-top carriers back then having virtually nothing on the top of the ship. Other carriers typically had tower structures on one side on the top of them.
