You know what confuses me about this new release? I expected it to continue on from the weird dark as all fuck ending of the second, but it didn't. Do the games just ignore the previous ones or something?

No, the stories are connected story wise. The reason why 3 ignores 2's OVA ending is because its non canon. The second OVA ended with one of the possible "Bad Ends."
The actual ending to TA2 shows that Asagi and Sakura defeated the clone Oboro.
