Actually that's debatable.
Since the Hakai destroys things in a conceptual level it's even able to destroy souls.
It can also affect people in other timelines supposedly (but we'll never know because timerings).
Now I have yet to read Perfect Memento in Strict Sense so I don't know much about the extent of Mokou's immortality so for all I know she might be able to regenerate her soul anyway.
However there is an argument to be made on whether Berus could hakai the concept of the Hourai medicine that made her immortal in the first place.

But meh who cares.
