Logically - no, it's not a netorare. But you need to understand how human psychology works. In all cultures it is considered the worst offence to tell someone "I fucked your mom". Also, incest taboo is relatively new for human evolution. Instincts is telling you that your mother is a female from your pack and you need to protect her from the outsiders (including their mating attempts). And any male stranger is an intruder and a rival. So, psychologically, it's not so different from the NTR.

Honestly I want to see a wholesome stepdad doujin for this series, where it starts off seeming like it's going to be NTR but then the Boyfriend turns out to be a really cool guy and is worried about Masato. Maybe even setting Masato up with a girlfriend and becoming a cool stepdad.
I just checked the series to see if there was any indication of her being single, widow or divorced, but there seems to be no mention of the MC's father at all.
