Or maybe the legs are in some "Open position" like the rest of the armor so Samus can slip in easier, and they'd draw closer together when the suit's power is on.
I'm just guessing...

Her suit never made sense anyway, physically/anatomy wise that is. There this rendering at least makes it somewhat possible to curl up in to a ball without breaking her neck.

The morph ball never had anything to do with the anatomy of the suit, it had been explained that when the suit transformed into a ball everything inside was molecularized (or however you say that). How she was able to think during that however, is still a mystery.
