Samus, in her suit, is 6 foot 3 inches, however, she is shorter outside of her suit. In Smash Ultimate, it says Samus is 5 foot 9.
Master Chief, however, is 7 feet tall, outside of his suit. Tack on a few inches for suit height.
So yeah, Samus is going to be shorter.

Wrong. Samus was originally 6'3 outside of the suit, but the Japanese retconned that to 5'9. Just like in Other M they turned Samus into a weak-willed little girl who had a panic attack just from seeing an enemy she had already fought multiple, in contrast to her previous badass self. Because Sakamoto is a sexist dipshit who only wants Samus to be the stereotypical Japanese woman, and hated what she was like in the Prime games. Naturally, that didn't do so well in America.
