For the shinji story, You need to max out his S.link, BUT you need to find the old pocket watch he lost for him not to die like he would for the male protagonist story. That's the only way to have him live. MAX OUT THE MAN'S SOCIAL LINK

Well, considering there is no actual statement that the two of them can not exist in the same time and the fact Atlus likes to mind fuck people, it's possible.

If you actually played the game and know the characters, you would find out regardless the female or male scenario

The Female MC is crawling onto the bed because you needed to max out their social link for him to survive, which would make them in love. Because he literarily needs her to live.
