No, I think Anon1 is on to something here. Shinji always identified Rei with his memories of his mother. Her scent, her hands, her likeness - being in her embrace like this, pressed against her body probably fires off all sorts of subconscious emotions in Shinji. I doubt he even realizes that he is crying.
