^ From what I've heard one of the reasons he's never with Rei (except in the AU from episode 26 because the whole made with Yui issue doesn't exist) is due to one of the main people who worked on the series (I don't remember which, but I want to say it was Anno) was disgusted by the incest-y elements of the relationship (really it was the ship itself or something like that).
I don't really like incest either, but I prefer Rei/Shinji over Asuka/Shinji for several reasons, one of which is that R/S usually has more WAFF material, while A/S tends to have more "slap, slap, kiss" (I do believe that's what TV Tropes calls it) which I'm not too fond of. Back to the incest issue, it's a YMMV thing and I personally don't really see it that way.

rei is the missing part of shinji & vise versa.
together there perfect.
end of story.
think about it.
when is rei or shinji really happy ? together.
when are they both at peace? together.
& in the whole series were they concerned for ? eachother.
3 reasons . simply put they were made for eachother. litterly physicly. geneticly, & logicly.
