Yes, he does like Mikuru, but it's very much a protective feeling, and also based on superficial thoughts, which wouldn't lead to a good relationship. As well, since Mikuru is from the future, deep down he knows it will never work out. Yuki on the other hand is someone who has helped him greatly, who also has a much deeper appeal and personality, and will most likely never be removed from his access.
In the long run, if Kyon and Haruhi don't get together, then Kyon and Yuki have the best odds.
