Well, yes, but he doesn't leave until that happens (although the com link got fried earlier) and he is free to both see and hear what Samus is doing in Sector 3. He tells her to go in there, then doesn't mention the Varia until the boss fight. At no point do you actually lose contact.
Of course, he might simply have forgotten about the Varia. That suit's got a lot of strange equipment. But Samus not even asking for it? That's stupid.

I think whats being said is that the command may have not given her the order to use her weapon to take out the enemy least thats how I see it as from playin the game.
