I'm a little surprised. Never watched the show but did some quick reading and she's supposed to be super smart. I guess she started off not bright but loved to learn and just became super smart over time.

It's a sort of selective intelligence where she is super smart in some things and Patrick level in others or overthinks things. She might not get the point of the exercise or the intent of the person giving her the cube or having an episode or any number of things really.
