Guys, the dude was apparently like a father to her. I think she's allowed a little wiggle room, especially since even in the game she freely states that at that point she wasn't exactly stoic OR fully matured.

Personally, I like the fact that we get to see more depth out of her.

I agree, the whole 'not allowing her to use certain weapons' thing makes sense if you really think of it trough, however she's allowed to rebel against him at least once, I mean she went into the lava area without her VARIA suit

Actually according to sakamoto in 'his' metroid universe, the prime games never took place, and that they're a type of alternate universe or some shit like that, so really samus has only face him two times before other m.
Tho look at it this way, ridley is her parents killer, and not only that, in the manga she had a similar freak out as well, it makes sense for her to freak out at him coming back in Other m, since she was sure she killed him in super metroid since any remains of him for him to be revived stayed in Zebes which exploted
